Да. Он работает для всех классов, кроме классов, загружаемых загрузчиком загрузки bootstrap. Другой способ определить:

Class klass = String.class;
URL location = klass.getResource('/' + klass.getName().replace('.', '/') + ".class");

Как указал notnoop, метод getProtectionDomain().getCodeSource().getLocation() возвращает местоположение самого файла класса. Например:

jar:file:/jdk/jre/lib/rt.jar!/java/lang/String.class
file:/projects/classes/pkg/MyClass$1.class

Метод klass.getResource() возвращает местоположение файла jar или CLASSPATH
